The idea of the two different books is to enable the teacher to teach content from the Pirke Gemara, and then give selected skills lessons from V'Dibarta Bam as needed. The teacher can either teach skills as a topic in and of itself, or let the skills lessons come out of content instruction. I know teachers who do each approach.
